Can you leave your youth players in the school when they are contracted to leave, if so would they still increase their skill level (ie good, excellent, brilliant).

I think you can leave them in there, but they would not improve further.

Agreed, the junior's actual level/skills don't improve any further once you hit zero weeks. However, your coach will keep re-guessing the juniors skill level each week, so this could go up and down.
