On the new (to me) Junior squad table, we have a column noted as 'Est Age'. Fair enough, but I just discovered that if I hover over the ages here, a box with a number inside appears. What does this number refer to?

The age is accurate. The skill level is an estimate within a couple of levels. When you are hovering...all I can think is that it is the numerical skill level. There is an option somewhere, which I have chosen, that shows youth skill level with the associated number in brackets.
My way is to play my most skilled youth in youth games and the skill estimates become quite accurate, always within one level and usually right on.

Hey #1. Nope, I don't think it is related to skill level. If you mean projected level, I have players who could not possibly reach the box numbers. Eg. I have a guy who arrived Good last week, dropped to Adequate this week and he has box # 12 with only 4 weeks to go. I kept him only 'cos he's 16. Most of my youths have numbers that vary by 5 or 6 levels from Est Levels, (+ or -). So I don't think that's it. If you can recall where you found that Option, give me a shout...

Hi dbm, that doesn't work for me. Eg. I have a player who arrived this week with a box# of 15. He has 24 weeks to go. And that's not atypical. Box numbers just don't seem to fit anything I can figure.

24 weeks from now is week 15 of next season :P
edit: check the numbers and you'll see that a player with 4 weeks left would have a number 2 lower than a player with 6 weeks left. A player with 13 weeks would have a number 3 lower than a player with 16 weeks, etc. Also the numbers go from 0 to 15.

Dead on, my friend, I do believe you've got it! :)
I would never have guessed that they would provide the exact week number of this or next season that a junior would be ready to graduate. But that raises another Q for me. What use is this information?! The only thing I can think of is that you can see if a young player will arrive late in the season (so he'll soon gain a year) or early in the season which might make him more valuable. But this is easily estimated from total weeks, so why put it in as a hover function that I'll bet many people only discover by accident as I did. Not complaining mind you, just curious! :-I
