If you can only visit one place: Berlin.

About Berlin's public transport:
There are S-Bahn (city train), metro, busses and trams available. All tickets are valid for all public transport means. The city is divided into 3 tariff zones (A, B, C - from center to outskirts), from which you will most likely only need zones A+B.
You can check it out the prices here: ticket prices
There several kinds of tickets. I guess group tickets or daily/weekly tickets would be the best option for you.

I would also choose Berlin.

In Frankfurt there's nothing to see (1 day is enough to see all interesting places)

Wasn't in Munich yet, but I heard that it'S a really nice town.

What do you want to do on your trip? Do you want to go to parties`? Are you looking for interesting places/sights or museums?

Munich is nice for 2 days, my opinion.
Next week Im a few days in Berlin as well. Some recommendations for me? Sights, nice places, nice bars...
I heard about the place called Tacheles, with all that Graffiti. Will have a look.

My hotel is next to Alexanderplatz. Is there a nice region for going out? Google maps is showing me some beach bars alongside the river, anyone of them worth a visit?

I only know a lot about the southern part of Germany. It depends what you are interested in, if you are interested in architecture/old buildings you need to visit Castle Neuschwanstein in Bavaria and Rothenburg ob der Tauber (because of the old structure, it is pretty much like it was in the 13-15th century) if you are more interested in culture I would say Dresden for example. If you like cars Stuttgart, there is a museum of Mercedes Benz which has no entrance fee and cars which you can only see there.
