Two options:

Option 1:
Buy trainees with high levels of primaries (e.g. outstanding defenders) but horrible pace (hopeless - poor) and train pace to good/solid.

or

Option 2:
Trainees with mid-level (good/solid) primaries and pace (good/solid) and train to excellent/formid pace?

Which option is better:
(a) from an economic perspective
(b) for the squad overall

Just looking for some opinions on this :)

On the face of it the second option is better for both. The first will only net decent profits if the trainees are young when bought and young when sold, but they will consequently cost more to buy. Getting pace from awful levels to good/solid wont see a huge increase in transfer value. You'd have to keep on doing it long-term to formidable or so to see a big effect, particularly if it is defenders you plan to train - this is what I'd do to be honest - be patient and build them up. Overall that'll bring the highest overall benefits tot he squad and profits.

After scouring the markets a lot recently I can only back up what you are saying, multi skilled players sell for huge amounts more than a single skilled player.
