If I play my main team against a bot team that doesn't field a full line up and I win by default, the players that played in that match will still get the same training they would from a team I didn't beat by default?

Yes, that's right. However if you had any substitutions set up, i do not think they are triggered and so it's just your first 11 that get the training.
