1. Flash replacement.
2. Keeping 2D, most of us like a nice simple viewer.
3. Engine fixes: strikers scoring a header right next to the goalkeeper, goalkeepers ridiculously dropping the ball, defenders not sprinting after the ball sometimes, etc.
4. Historical data and Hall of Fame. Maybe salvaging data about old players, if possible.

For me the main problem is that the games have become rather awful to watch and way too random since the engine changes a few years ago. As a first step I'd be happy if some of those changes were taken back: Constant "launching" of the ball directly to an opponent; defenses retreating to 3-4m in front of their goal and leaving opponents free around the penalty spot; unnecessary back passes; clumsy sliding; too much randomness in general as the whole team seems to be playing better or worse in some phases for no apparent reason.

Remove the INJUSTICES from the game. I'm not talking about random, but about clear flat-out unfairness.

Example:

Yellow Cards/Red Cards
Why should a manager suffer from a provoked injury to a player, losing a him for the match and for weeks (in games and trainings), and the referee shakes smiling the hand of the perpetrator, while the following minute one of his players could do the first and only foul in that game and get a straight red card?
This, which under the setting of the engine is perfectly possible, is the apex of unfairness. Proposal:

A - NO RED CARDS at the first foul of the game (per team) unless in case C or D.
B - A player's foul provokes a LIGHT INJURY -> YELLOW CARD guaranteed
C - A player's foul provokes a 9-15 days INJURY -> 50% YELLOW CARD / 50% RED CARD guaranteed
D - A player's foul provokes a 16-30+ days INJURY -> RED CARD guaranteed

Or a more mild variant of the above, such as:

A - NO RED CARDS at the first foul of the game (per team) unless in case C or D.
B - A player's foul provokes a LIGHT INJURY -> YELLOW CARD guaranteed
C - A player's foul provokes a 9-15 days INJURY -> 65% YELLOW CARD / 35% RED CARD guaranteed
D - A player's foul provokes a 16-30+ days INJURY -> 35% YELLOW CARD / 65% RED CARD guaranteed

I prefer the first option, but the point is to limit the craziness and unfairness of the referee's decisions before thinking to put his useless animation on the field.

But then also leave out the "stupid injuries" like running with a ball... injured!
Kicking a ball, often with GK,... Injured!
Catching a ball (GK)... Injured!

That's just stupid.

my 50 cents:

1- possibility to affect the shape (if a player plays for at least 90 minutes per week he must tend to go up)

2- link the morale of supproters to more realistic parameters. It is not possible that, after winning a league (possibly dominating against any forecasts based on the ranking) your supporters want to kill you because of a playoff loss against a clearly superior team, moreover with a ranking largely higher than your.

3- NT manager can be show all players of his country.

4- The junior players must automatically go out when they reach their last training week or, as an alternative, from that week they are no more available to play in the junior team

I like the idea of historical data/Hall of Fame, we cant forget the oldies, who you looked up to in the beginning.

Also maybe you could choose the end of the transfer deadline? 1,2 or 3 days. Useful when you forget to put a player on TL for specific day like Sunday, if you forget on Friday then you could do it on Saturday?

The possibility to "pull" a player early!
F.E. If you have an excellent 18y old GK early season who still needs to go 23 weeks, you're better to pull him now than to wait 23 weeks, cause then he's useless!
