If I change my training orders after the league match, then my players will only get training for the cup match right?

Training is given only on thursday. There is no training for league match and separate training for cup match: training is processed on thursday with the training orders set on thursday.
If you play 3-5-2 on sunday and train playmaking for MID, and play 5-3-2 on wednesday and train defense for DEF, on thursday the only valid order will be "train defense for DEF", so players that will receive training will be the 3 that played with DEF order on sunday and the 5 players that played with DEF order on wednesday. And the 8 of them will train Defense, not playmaking (because the order that has been processed is the one active on thurday 5 AM Sokker time).
So if you want to give training to a certain player, you have to be sure that his last match order is the same that the one you have set for training. F.e. if you want to give defense training to a defender, and your training orders are Defense for DEF, then if you put him on sunday playing with DEF order and on wednesday with MID order, he wont receive training (because only his last playing order counts... it erases all previous match orders for training). But if you put him on sunday and wednesday with DEF order, he will receive the maximun possible training (because he plays 90 minutes on sunday and some minutes on wednesday, totalizing a 100% training). If you put a player only in one complete match, he will get more or less 90-95% training.

If I am training defending for defenders, do my jrs also get trained similarly?
When setting the line up for the jr matches, should one play those with less weeks to go or those with more weeks? I generally tend to play those whose skill had dropped or didn't pop in the previous week. Any other suggestions?

I'll give my understanding of the Junior training...
I think our senior team training does not affect juniors.. The juniors will continue to pop as per their original talents, irrespective of where they play.. for eg if a junior is a talent in GK, but if we play him in ATT position, his GK-related skills would still pop based on his original inherent talent.
The thing where playing them in Junior matches would help us, is to help us identify their real talents (actual pops) in a more systematic way.. if u dont play a junior in any game, his talent would continue to give you wild swings, but you would not realize his "true potential" since we would never know when he actually "popped".

Mithun is right, senior training has no influence on the juniors. After a few weeks the popping of Juniors (that play each week) get some regularity, so we can determine their talent.
Bartimeus u can post all your queries in this forum and all the other active managers will definitely answer them. It would be better than directly mailing any 1 manager coz that way u can get different inputs and judge for urself. Also it might help out other newbies too.
As for the player u posted in the forums, I think he's a very good player for someone at your level. Stick with him, he'll definitely win u some matches.

-> The nationality of players makes no difference at all. It's nice to train some of your own juniors so that they make it to the National Team (NT) but again that's upto you.
-> At your level I suggest your main priority should be getting a good starting 11 that can win you matches. So far you've been winning but as you get promoted to the 2nd Div. next season you'll find things a little tougher. Tactics are also very very important.
-> At this stage I don't think it's wise to invest in a jr. school or jr. coach as the players that u get will not be much good as you can't afford the level of coach required to get decent jrs.
-> Suggest you train Pace. What are coaches skills like? You need a Head coach with atleast outstanding in Pace if ur training pace and 2 assistants with a general rating of formidable.
-> Also you must try and play a friendly every week once u are out of the Cup. It helps increase the training given to ur players.
-> We could guide you better if we knew the skills of your players.
